De João foi descendente D. Pedro Niño, Conde de Buelna e senhor de Cigales, e Castela, que deixou muita geração da quel procedeu D. Gabriel Niño y Zuñiga, que no domíno filipino veio para Portugal e teve o posto de mestre -de-campo e o cargo de governador da torre de S. Julião de Barra. Recebeu-se com D. Ana de Távora, filha de Luís Álvares de Távora, senhor do Mogadouro, e de sua mulher, D. Filipa de Vilhena, sendo aquela senhora já viúva de Manuel de Sousa da Silva, aposentador-mor de D. Sebastião.
